Il y a cinq ans, Godzilla a sauvé l'humanité. San Francisco a toutefois été détruit, faisant de nombreuses victimes collatérales, dont un enfant de la scientifique Emma Russell. Aujourd'hui, elle habite en Chine avec sa fille adolescente, s'intéressant de près à ces bêtes mythiques. Le duo est pris en otage par un commando qui tente de réveiller plusieurs monstres apocalyptiques partout sur la surface de la planète afin de rétablir l'équilibre de la nature. Son ancien mari Mark se lance à leur rescousse, recevant l'aide d'une agence bien spéciale et même de Godzilla.
